George and Harold get detention once again for their usual tricks. While there they write another of their comic books. They use Melvin Sneedly's science project, an experimental copy machine, and it brings the comic book story to life. The result of this is an army of toilets that eat teachers, with Turbo Toilet 2000 as their leader. It's time once again for Captain Underpants to save the day! However, Turbo Toilet 2000 cannot be stopped by Captain Underpants that easily. George and Harold use the experimental copier to bring a new superhero in to the game, The Incredible Robo-Plunger. With his help, Captain Underpants is able to defeat the toilets. Harold and George send the toilets, Turbo Toilet 2000, and The Incredible Robo-Plunger off to Uranus and save the world once again. In return for this they get to act as school principal for a day.

Captain Underpants is really Jerome Horwitz Elementary School's Principal Krupp, who has been hypnotized by students Harold Hutchins and George Beard into becoming the world's greatest superhero every time someone snaps their fingers. Harold and George are always causing trouble for the ladies who work in the school's cafeteria. They wrote a comic book about them and they switch all the letters on the lunch menu board on them. The last straw comes when George and Harold trick the cafeteria ladies into making cupcakes that flood the entire school with a green slime, just like the science experiment in class the day before. This makes the lunch ladies mad and they quit. The new people Principal Krupp gets to replace them are Zorx, Klax, and Jennifer, tentacled space aliens in disguise. Their evil plot is to take over the world by turning the students into zombie nerds with taped eyeglasses and pocket protectors. When one of the aliens unknowingly snaps it finger, Captain Underpants shows up to save the day. Can he save the day? Can he stop the aliens? George and Harold are back once again with Mr. Krupp, the principal of Jerome Horowitz Elementary who they can turn into the superhero Captain Underpants with their 3-D hypno ring. This group is in New Swissland, a silly place just south of Greenland where everyone has a silly name. The duo meets up with Professor Pippy P. Poopypants, the inventor of the Shrinky-Pig 2000 and the Goosy-Grow 4000. The professor tells the world about his inventions, but he is laughed at because of his unusual name. So he decides to become an elementary school science teacher where he will be treated better. George and Harold do not treat him better, and in fact treat him worse than his colleagues about his name. They make a new comic book titled "Captain Underpants And The Pied Pooper Of Piqua." The Professor decides to get his revenge by inventing a way to change all names into silly names. This teaches George and Harold not to make fun of people for things like their names. The boys note that this is the first, and probably last, time one of their books ever had a moral and head off to get into their usual trouble. Jerome Horowitz Elementary has not been the same since George and Harold hypnotized their teacher and made him believe he was the superhero Captain Underpants. Captain Underpants has a new enemy to deal with, a bionic-powered Wicked Wedgie Woman, created by none other than fourth graders George and Harold in their comic book. Miss Ribble, a mean teacher at their school, gets ahold of their comic book and things go from bad to worse. She becomes the Wicked Wedgie Woman, whose main weapon is spray starch and Captain Underpants is afraid of spray starch. Wicked Wedgie Woman plans to take over the entire world with an army of robots. The boys have to call on Captain Underpants and they have to get him over his fear of spray starch of the Wicked Wedgie Woman may get her way.
